I havent tested the function since it was first introduced but i thought it was already fixed but if not, the simplest way to deal with this is to plainly swith the screens on the settings page. Its technically not a bug but a limitation, as while that option DOES work as it is written, (screen with most info is displayed on top) the touch does not carry over. Here is just a short list.I have this problem with many games, unfortunately. I do not know if it is a bug, anyway I suggest to put an option to give the chance to manually invert the touch as global or game-specific setting. 
This is very annoying and it prevents me from playing different games, as you can understand.
If I try to switch the screens, the problem remains, obviously inverted with the new configuration, while if I check the option Video->Keep Main Screen on Top Screen, I have the effect that both the two screen flicker on the other one. In some games, the touch works on the wrong screen, so to play I have to touch the corresponing coords on the other screen. I have it with the paid r2.2.1.2a build 50 on Android 4.4.2 (Hudl 2 tablet).
